You shouldn't be worried about the money, you can always dispute it later if the upgrade didn't happen.

BTW, there is also a difference between authorisation and actual charge on the credit card, so not sure whether BA just authorised the £89(basic check whether the money is indeed there) and perhaps haven't taken it as the system realised upgrade not possible due to plethora of different reasons.
