I believe this might be an ongoing glitch in the online upgrade system and/or a married segments issue. Last upgrade I did was similar, plenty availability was shown, shorthaul upgrade failed.
It will be interesting to hear what they say since you have proof that there indeed was availability but they just didn't let you upgrade the trip in one go.
