The only reason I can think of is you're booking a hotel that doesn't earn into a program you're interested in. Common in parts of Europe and Latin America where the western branded hotels may not be nearby.

I've booked a lot of off brand hotels on Amex Travel this year since I get 5 MR points per dollar (Amex Plat Biz benefit).
