I had the exact same issue as the OP and I received the same canned response about needing to reach out to the hotel. Delta customer service employees need to be educated about delta.com/hotels since they clearly don't understand what it is.
Part of issue is understanding you're not missing miles from the hotel. You're missing miles from Delta shopping/vacations/whomever does the actual booking, not from the hotel. The hotel may give miles itself. However those have nothing to do with the miles for booking through Delta.
