I don't think there should be any issue with the fact that your employer prepaid for the room. The issue would be if your employer is paying for the room in order to keep the points for themselves. If you can't see a MR number on the reservation, that is not likely the case and you should be able to add yours. You should probably check with your employer. Most I've worked for have policies that say employee keeps all points but can't do things like decide to stay at a more expensive place just due to points. (ie I can't decide to stay at a Marriott instead of a comparable Hilton that is $50 less just because I want MR points)
