Yes, on Hyperdia, if the icon at a station is "two down arrows", you stay on the train and the train continues.
If there is a square box with the letters "T ra" inside the box, you have to change trains at that station.
If you have to transfer, sometimes it is easy - maybe the next train on the same platform or the opposite platform, and sometimes it is MUCH more involved - for example, changing from N'Ex to Yamanote at Tokyo Station which involves N'Ex in the sub-basement changing to an above ground platform.
