There are code sharing flights to Medellin Colombia from Copa Airline. It is $600 from Chicago to Medellin if book with Copa, but United charge $1350 for the exact same flights. It does not matter what day to travel. Expedia and the others all charge around $600. Any reason United need to make 125% margin just for the booking and passing through?

It's very likely that it is Copa who has the 'responsibility' here and is not making available the same fare classes via UA that it is offering direct. You tend to see better pricing for partners when there is a JV in place (LH and NH being the best examples).
