First thing to check is the booking class if you upgrade. I've done upgrades on UA from Y to C and the booking class was basically like an award ticket = no miles earned at all.

My LH flight upgraded from PE to C using PPB points - miles was credited after a few months, and several emails.
Generally speaking handling of non standard cases in OZ is very poor. I am avoid crediting such flights to OZ.
