I finally called back and was able to get the suite upgrade fee changed to eligible. I suspect the switch in the system to WoH caused some issues with eligible charges. As I noted, someone has issues with the hotel-owned restaurants incorrectly being inelibile, but I had no issue with it, so it must have been fixed.
