Since your MVP Gold # was obviously in the reservation, there is a slight possibility that there is some unannounced "policy change" as far as baggage benefits go on AA flights. Keep in mind that free baggage for AS elites was the first to go on DL flights, hopefully that's not the case here, but you never know.

I asked AA phone agent the same question and was told to go back to Alaska Airline hence i'm also confused and why i'm wondering if anyone else on FT has come across this before?

OP (me) already tried asking American for a refund. As soon as I read off the psgr ticket# (printed on the $25 baggage fee receipt associated with the flight I took - starts with 027...) the AA phone agent said that I had to go back to the airline that sold me the ticket. In this case since it was a codeshare that meant Alaska.
