I would email Alaska customer care about getting a refund for the baggage fee. Since your MVP Gold # was obviously in the reservation, there is a slight possibility that there is some unannounced "policy change" as far as baggage benefits go on AA flights. Keep in mind that free baggage for AS elites was the first to go on DL flights, hopefully that's not the case here, but you never know.
