When booking the exact same route a while ago, I noticed that clicking on another day and then going back to your desired date often works (and you will see later flights in the day).

For ITM/HND, I actually checked with Asiamiles for one of the later routes that wasn't displayed and they had availability on JAL (I was booking another award with them and had them on the phone) so it's really more of an issue with their website.
