Though I don't want to suggest that agents regularly do it, saying "the system won't let me" is an easier way of fobbing off a pax than trying to explain "someone in their wisdom decided that a BA to BA connection is not one we'd like to help pax with".
a few years ago I tried to check in a bag on an AA ticket from PUJ ultimately to London (connecting to a BA ticket) in the days when this was 'permissible'. the agent told me the system couldn't cope with it but I stood my ground and eventually a supervisor told me she'd make an exception for me given my OWE status.

If the intent is to avoid expense, why not restrict it to certain categories? F/CW to CE plus GCHs and SCHs or OWE and OWS? Full fare Y as well perhaps?
that could be a way to go - though I remember Star Alliance launching and part of the selling point was smooth and seamless travel across the world and the alliance.
BA & OW seem to have gone back and one of the main reasons for having an alliance...... smooth and seamless global travel.....
