In practice I would agree with you if it were a ticket purchased direct from the airline. As it's a ticket purchased through a TA the TA may be penalized if all sectors are not flown under the contract between the TA and the airline. I don't know whether it's possible for the TA to seek to recover these costs from the passenger.
