I haven't rented a car in New England (BOS to be specific) in a while and when I did last time, I brought my EZ Pass transponder with me and had no problem using it. But that's maybe 10 years ago?
E-Z Pass transponders in rental cars are usually encased in a swing-out metal casing. If you want to use the company's transponder, you swing it out of the metal casing to expose it; if you want to pay cash (where that is an option) or use your own transponder, you leave the company's transponder inside the metal casing.

In situations where there is no metal casing and the company's transponder is affixed directly to the windshield with mounting strips, you snap the company's transponder off, place it in your own read-prevention bag, and snap your personal transponder on. Just don't forget to switch the transponders back when you return the rental car.
