You can usually all go through security together. If you inform the gate agent before boarding, it shouldn't be an issue to all board in group 2. And if you call the premier desk, they can put your wife in an E+ seat without charging.
I've never had a problem, but of late I've just been putting both BPs on my phone - no choice but to scan them both at once.
