You weren't originally on a connecting flight with another carrier by any chance were you?

I run into this quite frequently when my journey entails connecting to my onward Qatar flight from my home in the US. It always comes up when the connecting flight is Jetblue (even when booked as QR). If I connect via a different hub using AA, I can usually proceed with the online check in.
