It's happened to both my partner and I on about 4 occasions over the past 3 weeks or so (travelling together and separately). All Club Europe - all using the BA App (to LCY). We didn't bother going to get the sticker as the standard queues were short anyway. I did think it a bit weird nobody else had raised this. OK, I'm just confused now!
Have you tried collecting a paper boarding card, rather than using the app? They normally insist on printing one if you check-in at the desk, on the basis of "making their lives easier" - this is the one I always use. However it wouldn't surprise me if the GVA gates is just not handling the BA App's QR code correctly.
