First to say - Colombia is SAFE for international travellers! Unless you go into areas known as risky you should only be aware of the typical safety tips travelling any South American country.
Regarding your itinerary I would recommend the following:
1. 2 days Bogota upon arrival or departure
2. 2-3 days coffee region around Manizales (Salento)
3. 2 days Medellin and surroundings
4. 2-3 days Cartagena
5. Optional: Santa Marta and Paraue Tayrona
Getting from A-B is almost always best done by plane. Make sure you check national websites (with VPN) as you often get a better price.
Do not hesitate to visit - Colombia is a great place to visit and still a bit off the beaten tracks (and quite affordable)!
