It happens pretty frequently but I have noticed that recently the system is more "honest" and will include the lower rate as well if you book multiple nights together. But if you do book 2 nights separately it works fine as well, just tell them at check in. Sometimes the hotel will have already combined your nights but other times the check in staff has had to manually combine them.
