Can't really help on Nagoya as I've never been there. I can highly recommend Kyoto though. It's a fantastic, incredibly interesting city.

Narita Airport is a LONG way from central Tokyo and I would say that it would be pretty unfeasible really (Say 45 minutes to get out of the terminal and buy a train ticket + 60 minutes to central Tokyo - then on the train to return 60 minutes + Arrive at the airport at least 60 minutes beforehand means nearly four of those hours would have gone anyway.
Maybe someone else can recommend something closer to Narita.
