If you'd like to experience onsen and are okay with just seeing Mt.Fuji up close without actually being on it, then I'd recommend Hakone. Onsens are better in Hakone, and it's much easier to get to Kyoto from Hakone than Kawaguchiko. No guarantees that you can see Fuji from Hakone, but chances might be good in late Nov. Plus if you can't see Fuji from Hakone, you probably can't even see it even if you're right at the base of it.

I don't know Naoshima but, based on others' comment, it seems like you should just cut that out. And then you'll be just fine. But if it were me, I would try to simplify the trip by only doing 3 hotel stays: consecutive nights in Tokyo, 1 night at an onsen (eg, Hakone), consecutive nights in Kyoto/Osaka area, travel back to HND on the last day from Kyoto to fly out (which is easily doable).
