Help with trip planning - November 2017

Hi all,

I have a trip to Japan in late November and am trying to put together an itinerary and would be very glad of some help! To give some background, I've been to Japan (Tokyo) only once before, in 2007/8 for a few days over new year, so am keen to visit other places, but would love to make it to the fish market which was closed when I visited before. I really enjoy photography and am keen to see the autumn leaves. I have some joint problems that mean I can't walk too far (ideally less than 2 miles / 3 km per day, cycling is also an option). Currently planning to buy a JR pass for days 1-7.

Does the following look achievable or am I trying to fit too much in?

Day 1: Arrive Tokyo late evening, stay ?
Day 2: Travel to Fuji 5 lakes, stay overnight
Day 3: Leave Fuji 5 lakes pm, travel to Kyoto
Day 4, 5: Kyoto. Day 5 pm - travel to Hiroshima/Miyajima
Day 6: Hiroshima/Miyajima, travel to Naoshima
Day 7: Naoshima, return to Tokyo (pm)
Day 8: Visit Tsukiji, other Tokyo sightseeing
Day 9: Tokyo sightseeing, depart late evening (HND)

I've heard you can do Miyajima and Naoshima as day trips from Kyoto, is this practical or would it be better to stay overnight?

Another place I'm keen to go is Mount Koya, which looks amazing, but given I'm not able to walk miles and my time constraints, I'm wondering if this is a bad idea, or if I would still be able to see a reasonable amount?

My final question is regarding Kozantei Ubuya - does anyone have experience of a single room rate or do single travellers just pay for double occupancy?
