I'm a bit late to the discussion, but it sounds as though the loss of FlightTrack has given many of you an unwelcome headache, as it has done to me. Based on many of the earlier comments in this thread, I've narrowed down the choice of replacement to either The Flight Tracker or FlightView.

At the moment I've downloaded the free versions of both apps and am leaning towards Flight Tracker, based on the user interface. Both apps have a straightforward method of adding new flights and creating trips, so neither has an advantage here. I'll leave feedback on push-notifications etc to those who have been trialling the apps for longer, as at the moment I haven't used these at an airport yet.

FlightView also has a reasonable UI, but it's a bit plain in comparison. I'm sure some people would prefer this approach though.

One significant frustration (that was also the case with FlightTrack) is that I can't add non-commercial or charter flights. I understand that these flights won't appear in search results, but the ability to add these flights manually would be a great help to me. Does anyone know of an app that could help me out with this?
