Yep, did that last year. No bags are checked through and also no boarding pass for your next flight at AMS.
So it's arrival, immigration to get your visa on arrival (can take quite a while), get your bags, walk to the international departure terminal and check-in all over again. On the plus side the airport is not that big, but most things are way more complicated then they should.

But what do you have to lose, if it's a valid connection there is the duty of care. Just make sure that 1st night in TYO can be cancelled in time....
