Given your requirements (flexibility, value for money) the Bayernticket is the obvious answer. Just rock up and buy it from the machine (or go to the counter if you are not familiar with the machines - the Ländertickets are not easy to find for first time machine users). It includes the S-Bahn from the airport.
AFAIK there is a "service supplement" of about 2 EUR if one buys the Bayern-Ticket from the counter. And the lines at the DB Ticket Counter at MUC are often VERY long. I would rather spend an extra minute on the ticket machine (which "speaks" English)
