Not too uncommon; VA wants to get a premium for the direct flight. Two main reasons, one being they may be able to get more total revenue by using that direct flight as part of a larger itinerary. In cases like yours when that is not the case (the larger itinerary is cheaper), they may be competing with QF for one-stop itineraries from BNE-SFO.
