ITM to Kyoto takes 30-40 min
KIX to Kyoto takes 75min by train and 75-90min by bus(you'll basically drive close by to ITM along the way to Kyoto)

SFO-HND-KIX with the current schedule will allow the connection. Kyoto arrival would be 1130pm-1230am
SFO flight will arrive too late for ITM connection

SEA-LAX-NRT-ITM would work. Kyoto arrival would be around 845pm-915pm
SEA-LAX-KIX would probably be easiest. You'll get to Kyoto around 800pm-830pm
