The San Juan Islands are beautiful. There are two B&B's where I've stayed. They are both on Orcas Island. The first one I'd recommend is Kangaroo Inn and the second is Turtleback Farm Inn.
There is a state run ferry that services the islands. A Google search for both and the Washington State Ferry will provide you some information.
How we traveled was to fly into Los Angeles and take the Amtrak Coast Starlight to Seattle then travel on to Orcas Island. It was a truly peaceful trip.
