Was booked by travel agency from ARN to HEL using Finnair and HEL to NRT using JAL 414 flight.
Looking at the JAL international page where I can see reservation information I could also look at the seat assignment map.
Apparently there are only a few seats in the middle row left to select.
Looked at the Expertflyer.com site, apparently a whole row of seats is available according to them but not visible on JAL. How come I cannot select these seats on JAL?

JAL Blocks a high number of seats for various reasons and purposes. You are probably referring to row 46, it will be under airport control. The middle section is a bassinet position and the two outer sections are generally used to seat JAL elites. Despair not completely, some of the rows towards the rear will open at OLCI timing, and more seats will become availble for selection. But basically, currently you can't select anything you don't see on the JAL seat map.
There will be a separate JAL PNR for the JL flight, you should use this for OLCI on JAL's homepage from 72 hours before departure.
