You are looking at this the wrong way.
The first bag costs €25.
The second bag costs €45.
If you have a "one bag free" allowance, via status or via your ticket type,
this means you avoid the "first bag" fee, which in your example is €25.
You are then liable for the second bag fee for any additional bag you want to check.
It does NOT mean that you can choose to take the "second bag" as your free bag, and pay for the cheaper first bag.
Think of it this way: they are prepared to give you a €25 discount on your baggage charge.
They are not prepared to instead give you a €45 discount on your baggage
If you pay €25 for a first bag, and only later add your FFP to obtain a free "second" bag, you will run into all sorts of trouble - but most likely will have to pay €45 and face a struglle to get your original €25 refunded.
(Just like in a store, where a "buy one, get one free" you always pay for the more expensive of the two and get the cheaper one for free, the same applies with bags. The "free" allowance here will always be moved to the first bag; this means that although it is the first bag for which you must pay, you are automatically bumped up to the second (or subsequent) bag fee, which is substantially higher.
