Flagship Check-In only applies if you are departing on an AA flight at the airport where it is located. This is because AA uses Sabre for their check-in system.
Unless CX decides to station one of their agents and install a workstation with Amadeus Altea Customer Management in the Flagship Check-In room at JFK, all CX check-in will be handled at the regular check in counters.
Also, even if CX decides to outsource their First Class check-in to AA (and thus use the Flagship Check-In), the AAgents will need to be trained in Amadeus Altea Customer Management which they will resist for sure!!

Always Flying, don't forget Flagship Check-In is AA's Check-In Area.
If CX isn't using AA as its ground handling, it has no obligation to offer its check-in area to AA especially on CX only/No AA segments itinerary.
In HKG, it would be flying one is flying AA First but trying to go to Counter B, CX First to check-in when CX is not providing ground handling for AA HKG.
SATS HK handles AA in HKG.
CX is using some 3rd party ground handling at JFK, definitely not AA, that's for sure.
Can't remember the name of the 3rd party however.
And AA wants those CX Lounge invite to collect the dough
