I don't have any problems changing my seats after app check-in, at least until boarding begins (or the flight goes under "airport control", maybe). I'll often move seats in the 24 hours before a flight, and always check in via the app at T-24. Granted I don't fly nearly as much as most of you, but I don't think I've ever run into this issue...
