They don't.

Last year I did a massive hotel hop for PC and I used an award for one of them because the hotel was just too expensive. It did not count towards the bonus enrollment program. The T&A says 'eligible' night and a free-bee is obviously not one.

Now free-bee in HHonors does count as a stay for elite membership enrollment, but that's all in most, but not all, cases.
