Yes, this is why transfer desks exist. If you're flying to a major hub of an airline, something like this will exist and is what you should do instead of going out to the check-in counters. It would be good if AAgents knew about this and could have given OP better advice, but not being able to get a boarding pass is generally not a big deal.
