This doesn't answer your question about storage inside customs, and you may have already seen this thread, but the second post in the thread linked below has some good links that allowed me to find out that a medication I initially thought was completely prohibited to bring into Japan could in fact be brought into Japan in a limited amount, an amount well over that of my prescription:
