My claim concerns the BA945 7:20am departure on 16th Sept. This was subsequently delayed to 12:30pm due to the crew needing to rest for the minimum legal period. I am therefore claiming 250 euros under EU261 for a delay of over 3 hours (7:20 - 12:30).

BA are treating the whole episode as one long delay, saying that the BA945 on 15 September was delayed until 12:30pm on 16th September, and therefore the whole delay was caused by bad weather, so no compensation is payable.
My experience (admittedly with LH) is that once the inbound flight is delayed due to extra ordinary circumstances like bad weather the airline will insist that this (extraordinary) reason/excuse for delay is carried on to the subsequent flight, in your case the outbound flight the following morning, i.e. you will get zero comp. Sorry.
