No, you will only clear passport control once (in 2E), as both France and the Czech Republic (Czechia?) are Schengen (common border controls area).
If you walk to 2D, you will not pass through 2F. (I guess technically there is a route that way, but I think it would require an extra trip through security.) You will leave 2E after clearing immigration and enter the common landside corridors connecting all parts of Terminal 2. You will pass the train station, and then clear security when you arrive in 2D.
