If PRG CDG is on OK (arrival in 2D) then unless there is a shuttle bus from Schengen area of 2D to 2E, one will have to walk to 2E and clear security there.
I connected 2D to 2E (AY to AF) and there was no security check. After clearing passport control the blue shuttle takes you airside to 2E.
