MMB offers a list of airlines whose FF programs are affiliated with AZ but not AF per se. Indeed, the closest (syntactically speaking) FF program to AF is listed as "Airline. AF": if I opt for this option, I can enter my AF FB# but receive an error message (invalid data entered).
OTOH, if I choose KLM and enter my FB# (same as AF's), all is well and the changes can be saved.
Thus I have 3 questions:
- As AF and KLM share the same FF program, does it make any difference if I choose KLM instead of AF in MMB as the FB# is the same?
- And, as a way to enlighten me, is FB run separately by both companies?
- Is it possible to transfer my miles balance run by FB/AF to FB/KLM? If so, How?
Any input gratefully received.
Airline, AF would be the correct option.

However, I suggest not to update your FF number as of now. It will attract unnecessary attention to your booking and just increase the already very high chances of a cancellation.

Wait a bit longer or, if the flight is within days, just fly it and ask the miles through back-dating. As you are already in J, it makes no difference if you have your number in or not (you'll still be entitled to fast track, lounge etc)
