I've been hit with this as well, flying HA on a DL code share. If you sign up for HawaiianMiles you will get a $10 discount (on average) on each bag charge, but they will only give you that if you they remove your Skymiles number and put in your HawaiianMiles number. But if they do that, and you want to be on an DL upgrade list, that change will remove you from an upgrade list.

After the HA flight you can remove the HawaiianMiles number, and put the Skymiles number back in, but who knows if it will take, and you might be further down on the upgrade list...overall a PITA that's not worth $10. But the option is there for those who want to save money.
Luckily, I'd read info here before booking travel to Maui. I booked DL/HA flights there but booked all Delta for the return. Not understanding the rules, I would have been pretty unhappy to be hit with baggage fees.
