In my case, I bought a Cathay special offer of 2 long haul and one short haul business bundle. I was not allowed the same destination for the long haul so I took one to London and one to Zurich.

I am spending 12 days in Europe, 7 in Zurich and 5 in London and need to fly on a separately booked ticket ZH/LHR since the bundle ticket did not allow me to book an extra leg to London, and Marco Polo are telling me that BA will not check my bag through to HK when I check in from London to connect to my HK flight from Zurich. Specifically they said I have to go through immigration in Zurich, claim my bags, go through customs, exit and go back to check in at the Cathay counter with my luggage.

Seems they are actively discouraging using their alliance partners if you cannot check your bag through. This policy has been in place since June 2016. This is neither logical nor in the spirit of any alliance! Does Star Alliance have the same policy?
Yes.
