Rancho Valencia is a nice place, but not convenient to really explore San Diego proper. I like the US Grant, it right downtown, within walking distance of the Gaslamp quarter and the water. The service there is first rate, plus it's a pretty cool hotel, lots of history.

I can reinforce that the US Grant is the nicest hotel in downtown San Diego--though it's not glamorous in the same sense as a StR or FS. It is an historic property that's been fully refurbished but still has quirky unique room layouts and sizes. Service is very good, and its location is great--within walking distance to lots of nice restaurants and the Gaslamp district. Both Westin hotels are only a few blocks away, FWIW.
If you prefer something more modern, then the Andaz will be your best bet.

The Fairmont isn't by the beach. It's also a good 20-25 miles north of the actual city.
San Diego is a "lost" hotel market IMO. It's on the coast but none of the good hotels are..and the main resorts like the Grand Del Mar, PH Aviara, and even Coronado aren't convenient to the city at all. Coronado is the only hotel with a beach...but that isn't a great beach IMO.
