If AC is delayed they agreed with me that they will take responsibility. If not, IMO it should be the Japanese Airline that has the responsibility to rebook - they mention the minimum connecting time is 1 hour 20 minutes. If 1 hour 25 minutes is not long enough, technically it is not Air Canada's fault. So I kind of understand Air Canada not agreeing to take responsibility for that.

I would not read the internal Japanese carrier's email as you do. MCT is a carrier's willingness to assume the risk of a misconnect. Nothing more and nothing less. You have a 1:25 connection on a 1:20 MCT. Therefore a "legal" connection.
If AC is ontime (or I suppose no later than 5 minutes delayed), AC has met its obligation. The internal carrier has made clear that it has no obligation to rebook and that your ticket will have whatever value it has against a ticket on a later flight. That could be anywhere from CAD 0 to the full price of a new ticket at walk-up prices.
All I read the internal carrier's email as saying is that if you misconnect, "come see us and we will review your options."
