They said, in a confusing way, that you're good: if you miss it because of a reason you can't control (immigration, security, delay), you're covered. If you miss it because of your own fault (no visa, fell asleep, etc), you're at their mercy. FWIW, Japanese immigration is very efficient, so you should be good
