I think you're being overly paranoid. You will be perfectly fine paying by any method you wish.
And I wouldn't think that Amex pays for any of the charges, anymore than AAA picks up the rate difference between BAR and AAA rates when their members book with a hotel using their discount code. It's a buying group negotiating rate packages for their members.
If you feel a moral obligation to ensure that Amex gets the sale when using their rate code, then you can use your Amex to purchase the gift cards you plan to use at the hotel.
