You'll be paying again. You can't book it and then apply the previous ticket. You have to cancel the old ticket and the apply it to the new.
I've never had seats not go back right away. Also they shouldn't be changing your seats. If they know what to do all that should be changing is the ticket and possible fare class. The rest of the reservation should remain intact.
