I could simply make my first few segments CAI – AMM – DOH – CPT, however, I am at 16 segments and QF cannot price the ticket without ending in CAI even though the phone agents agree that I can change the ticket later on so that I don't and in CAI.

Has anyone else had this type of issue? Although the base fare has risen about $200 the US$ has also strengthened quite a bit so I can still change without losing a whole lot.
QR loves married segments. You can perhaps waitlist for alpha class on the desired segments and see if QF's oneworld desk can persuade QR to confirm it.

However, BA's YQ on CAI-LHR is only 40 USD and the YQ on LHR-CPT is 217 USD. I am not totally convinced that those BA sectors are adding up to 1000 USD.
