I am flying on Friday in J LHR-DXB-BKK returning a week later. Flights were booked via Emirates and are operated by QF LHR-DXB and EK DXB-BKK. I put in my BAEC number for the QF sectors and setup a new EK skywards account number for the DXB-BKK sectors. Will the QF flights credit TPs and Avios to my BAEC account?

You've said who the operating carriers are but who are the marketing carriers? If the marketing carrier for the QF flight is EK then you will not receive BAEC TPs and avios.

•flights marketed and operated by Qantas or Qantas Airlines affiliates under the QF designated code
•flights marketed by Qantas but operated by Jetstar booked as oneworld fare in L class only
•flights marketed by Qantas or Qantas Airlines affiliates and operated by Qantas, a Qantas Affiliate, BA, another oneworld carrier, or another third party under a codeshare agreement
