I think what happens in this situation is that the check-in agent will initially check you in all the way to final destination but then offload/cancel the check-in for the connecting flight to be able to tag your bag to the intermediate airport = you will loose your seat assignment. Happened to me in the past on LH where I asked for my bag only to be checked in to FRA rather than all the way to final destination
